I trained and ran my first/only half marathon in cotton boxers. There was a little chaffing, but it wasn't too bad.
Running shorts with a built-in liner are nicer though.

no bruising of the goods here either. it helps to be a smooth runner though, if you have a lot of vertical in your stride it might cause some issues.

Well, if you're ONLY in boxers - and nothing else - then it's only bad if you mind saying "Hello" to everyone you encounter on the street. (And remember, it's not polite to point...)
If they're stuffed under your running shorts then I think you may need some wardrobe help.

ha, i used to run in boxers, and have just recently changed to boxer briefs
i am really enjoying the change over, i feel more "secure" and i would highly recommend them if not running tight things, (never tried em but they look cool). so, its boxer briefs for me all the way.
