I've got 3 kids; boy (17), girl (16), girl (12).
When I refer to my 12 y.o. daughter, is she my youngest (superlative) daughter because she's the youngest of 3 kids or is she my younger (comparative) daughter since she's the younger of the 2 daughters?

The rule is to use a comparative adjective when only two are involved. When speaking of only your daughters you'd use younger.
But if you refer to her as your youngest child of three, it's already implied that she's your younger daughter.
